Most shiatsu practitioners don't consider the chakras when they do treatments. This omission costs them and their clients. Many practitioners are surprised to hear us discussing chakras as part of shiatsu. Although chakras were an accepted part of many traditional practices of shiatsu and acupuncture, they’ve been left out of many contemporary curriculums. However, chakras feed life force directly into the meridians, especially through the central meridian pair governing vessel/conception vessel.

Try this in your practice:

When you are giving a shiatsu treatment, take a few moments near the end of the session to notice if your attention is drawn to one of the 7 main energy centers/chakras. If so, let your awareness expand to perceive the flow of energy in the chakra.

Do you get a sense of over activity or under activity that may be affecting the meridians in that area? The organs? Perhaps the joints and musculature? See what comes to you about applying some more treatment in that area using techniques you already know. Hold awareness of increasing the connection between the meridian(s) and the chakra. Notice any responses in the receiver.
